Lorkhan created Mundus with the help of the other Et'Ada that would go on to become the Aedra. Insofar as I know we know about the origins of most sapient races but not the Kajiit. I may be completely wrong on this but it makes sense to me so I figured I'd throw the idea out there.
Khajiit have a deep connection to the moons, the remnants of Lorkhan, even changing their form depending on the phases of the moons when they're born. Lorkhan, from what I remember, sought to create Mundus because he was seeking liberty. Who is more free than a Khajiit? They have little to no sense of personal property, their word for rules translates to "foolish concepts". Lorkhan is "Held between admiration and contempt for his great deceit and cunning" among them.
Like I said, I could be wrong, but perhaps the Khajiits are remnants of Lorkhan's original desires or his divine spark given a slightly more corporeal form? Any thoughts?

Re: Connection between Khajiit and Lorkhan?
Their mythical connections to Lorkhan are indirect; it seems "Lorkhaj" was their enemy in mythic times, and they followed "Alkosh". But "Azurah" is their real patron. They don't seem to be very anti-Lorkhan, though. See The Words of Clan Mother Ahnissi. Basically, Lorkhaj's heart was corrupted by the Great Darkness, i.e. Namira, and he trapped many of his brethren in a sort of nursery - i.e., the mortal plane - from which they could not escape. But Nirni forgave Lorkhaj in the end, because she could make children. But her favorite children, the forest people, had no form. Azurah then spoke the "First Secret" (the ability to change, CHIM, whatever) to the moons (i.e., Lorkhan's remains), which allowed her entry into the mortal realm so that she could give the Khajiit their shape.
The moral of the tale is, the Khajiit are awesome, and since they're around, the mortal plane clearly must have been a worthwhile endeavor. So while Lorkhaj kind of acted like a dick, it wasn't totally his fault, and everything worked out in the end. So they tore out Lorkhaj's cancerous heart and punished him by forcing him to walk Nirn for many phases. Essentially making him a sort of protector of mortals or a pariah demon, depending on who you talk to, I imagine.
Also, see The Tale of Dro'Zira. Judging from all that, the Khajiit seem to think that Lorkhaj basically likes them, and will even help someone who impresses him. And they don't seem to altogether dislike him, either, but he has just been too "jealous" of their devotion to Alkosh.
Note: Lorkhan is the Spirit of Nirn. While both Lorkhaj and Nirni have been accused of doing wrong to the Khajiit, it's only been because they were "jealous". The Khajiit know that deep down, everyone actually loves them. How could they not?
Anyway, to get to your question (finally), the fact the primordial Khajiit remained formless while others had become formed and definite indicates that they had a closer relationship with Padomaic entities than their brethren did. "Fadomai" (i.e., Padomay) is, after all, the mother figure of their Divines' family tree. They accredit a Daedric Prince with their formation. They may be closer to what Nirni wanted, and what Lorkhaj was peddling, because of the refinements Azurah made to them. But as stated, the effect was simply to make them jealous, as most of Nirni's children were clearly not as awesome.

It's worth noting that the Lunar Clergy consider Lorkhaj to be distinct from Jone and Jode. They call him the "Dark Moon", a third, unseen plane(t) associated with the dro-m'Athra, the inversion of the Khajiit people (i.e., the Khajiiti equivalent of Daedra).
