Tried praying at a chapel altar? I have no idea what that is, it's never happened to me before. If it keeps up you might have to reload to a previous save.

If you're on the computer you could use some console magic to restore your stats.

I have a feeling that I've seen a previous post here saying that you can still pray at Cadlew Chapel, even with a high infamy. Might be worth trying anyhow.

(It's on the North side of the mouth of the Silverfish River if you haven't found it before)

try restore willpower potions or a restore willpower which you can buy in a chapel. Minotaur horns have restore willpower ability. Can't think of another ingredient though.
Or well, just do good deeds :)

I went through the entire arena to get my fame above my infamy. then used a church and my affliction vanished. I just wish i know what the problem was.

It would have been one or many "Damage" spells, poisons, or enchanted weapons (not sure if there are any "Damage" diseases). Damage reduces the specified stat until you either use a "Restore" potion or spell, as Gazilida pointed out, or heal yourself at an altar.

If you have the Vile Lair module and purchase the ichor, you can pray at the altar to Sithis to have yourself cured.. This requires a higher infamy than fame. It also gives you a few bonuses that last a really long time.
