The Forsworn Conspiracy question (Mild Spoilers)

I have finished this quest ad pickpocketed Nepos's journal off of him without anyone noticing. I went back into his house after No One Escapes Cidhna Mine and they attacked me on sight. Will this change after a few in-game days? Thanks for your answers!

I don't think so because Nepos and everyone in his house are supposed to attack you when you finish the conversation with him.

it's likely just a delayed reaction, as you stole his journal. As Guardian said.

I experienced the same sort of bug yesterday. I first finished the quest by beeing arrested by the guards in the shrineof Talos (they killed Eltry's). Now, several hours later, the guards still wait in the shrine and attack me and all guards are hostile. Had to reload an older save to be able to move about in Markarth, and keep avoiding that shrine.

After the quest is completed, the three guards will always stay in the Shrine of Talos, no matter if you resisted their arrest and turned into someone else, or you actually turned yourself into them. If you enter the shrine at any time after this quest is completed, they will accuse you of conspiracy. Even if you have managed to kill them, they will respawn when The Reach resets itself. Two of the respawned guards will attack on sight, and one will tell you the same dialogue of accusing of conspiracy and will give you the bounty. If you manage to get away from them, when other guards approach you, your status of Thane will not absolve you from the pinned murders.
