Just a thought, I know you said your character is a two handed caster but maybe, just maybe, carry a dagger and upskill one handed just for close combat. Remember just a thought.

If you're going for a mage build, alteration has a lot of nice perks. The paralyze spell is invaluable when facing rushing enemies. Ebonyflesh is also very effective if you're going the true mage route, not wearing any armor, just robes and clothing. Also work on enchanting, once you reach the upper levels of enchanting it becomes very useful as well.

If you can "afford" it, I'd definitely recommend getting a high enough Alteration skill to max out the Magic Resistance perk. That, plus the Lord Stone means you'll have to enchant in very little Magic Resistance. Less damage from those annoying mages and dragon breath attacks is never a bad thing.
You can't go wrong with an Armor Skill if you're going to be swinging a weapon around. I'd recommend Light Armor for its Stamina Regeneration perk, which lets you chuck out more Power Attacks, though the Damage Reflection of Heavy Armor can be useful in Melee combat.

I would honestly like a little more organization in your description, kinda confusing...
Skills: 2-Handed, Restoration, and Destruction. (Add Alteration if you aren't using Heavy Armor, Use Conjuration to replace the weapons that you are carrying and/or to make allies to help take some of the attention away from you)
Best to get into Destruction more too, and maybe use 1-Handed in some situations.
