This is something that I honestly can't figure out and it's driving me insane.
I'm using the same mod setup I've been using for several months now. For the vast majority of that time, everything worked perfectly; there were no odd glitches or anything that would disrupt my characters.
That all changed when the update to remove the file size limit on the Workshop was released. I didn't notice it at first, but I've come to realize there are some nasty problems at work here. Kas'Lei suffered through damaged quests, random CTDs, and other issues that weren't nearly as bad as what Narji got.
Narji is the one that took the hardest hit. I didn't notice anything in her random travels, but I sure as hell noticed it when I went to join the Companions.
Upon entering Jorrvaskr, the brawl that normally occurs between Athis and that one woman never started. In fact, most NPCs were not there. I went down into the living space to speak to Kodlak and spotted Vilkas running out of the area with his sword drawn. Confused, I spoke to Kodlak and he had a very one sided conversation with himself. He allowed Narji to join the Companions, but it was impossible to train as Vilkas had, in the span of 10-15 seconds, managed to make it to the area around Riverwood. In the time it took for Narji to reach the tree, he was already in Helgen. He would not come back.
I gave up on her save pretty much immediately after that happened as I couldn't find a way to stop it.
I've made some changes to my load order since then (removed armor mods I didn't use, removed Achieve That, Take Notes, and a few others), but even on a brand new save the issues are still persisting. I could join the Companions on a test character, but I've noticed the barrels in Riverwood are now marked as owned even though I have no mod that edits those barrels. Taking things from them doesn't count as stealing, either.
Similarly, a few of the presets for the Imperial females and the Redguard females have been swapped even though I have no mod that edits the character presets we can choose.
So... What I've got here is a mass of glitches that I can't figure out. I've got no mods that edit the affected areas/quests/NPCs/containers, so it really makes no sense. Has the update randomly broken every mod I have, even though it didn't touch the game itself?
If I have to reinstall, it'll have to wait until next month. I don't have enough data left to be able to download the DLCs right now.
At the moment, all I can do is resave all of my mods to make sure they use the most recent patch. Whether or not that will actually help I don't know, but... It's all I can think of doing because this is an entirely new level of [&@%!] up. I've been playing since December 2011 and I've never had anything like this happen.

Re: My PC Skyrim has gone completely insane...
There was no update to Skyrim, the Workshop change only affected the launcher. Disable your mods one at a time to see if it helps anything, or disable them all and create a fresh character to enable them one at a time instead. Perhaps the Workshop change encouraged one of your mods to be updated in a way that makes it incompatible.
Lots of mods are always gonna be an issue. Make sure you're using a mod manager (if Skyrim even has one?).

Re: My PC Skyrim has gone completely insane...
I'm aware of that, Legoless. Doesn't change the fact that it seems to have broken something somewhere. The problems only started when that launcher/CK update was rolled out. My game worked perfectly fine before then. I've never really used a mod manager for my game, either. I don't like them.
The thing is I've examined all of my mods in TES5Edit to look for incompatibilities and there's nothing that edits what I'm having issues with. Nothing. Plenty of conflicts in other places (mostly with the unofficial patches), but nothing that involves what I'm having issues with. Nothing edits those barrels (unless the unofficial patches snuck some edits in there, but I didn't notice anything), and there's definitely nothing that edits those presets. I didn't have anything that could have affected the first Companions quest like that, either, but at least it sorted itself out when I started a new game.
At the moment, the only things that are out of place are the owned barrels (lurking in plenty of places) and those swapped presets. I've done quite a bit of exploring and testing since I made this thread and I haven't noticed any other issues at all. I can live with the current irregularities as long as nothing else breaks in the manner original Narji's Companions quest did.
Curiously, I'm not the only one here who had strange things happen after that update: http://forums.uesp.net/viewtopic.php?f=40&t=38821
Not sure if that's connected at all (I haven't noticed any change to the word Skyrim), but... I dunno. The whole thing is weird.
I guess it doesn't really matter in the long run, though. I'll eventually have to reinstall Skyrim when I get a new PC. Once that happens, I can sort out any lingering issues.

What mods are you using and what's your load order?
