It's likely they feel the same way the Orcs do - they're thankful to the Legion but not necessarily the Imperial government itself.
They felt the same way in TES III if I recall. Asking House Redoran about the Legion or vice versa yielded some dialogue about mutual respect as warriors. I can understand them respecting some Imperials from that angle. Not the Elder Council or the Emperor but the Generals, Legates and foot soldiers.

Monsters are bred in labyrinths, labyrinths are bred from walls. There is a reason the Giants choose to remain nomadic rather than follow their shield kin the Nords in building permanent settlements. The Tower is the beginning of all walls.

I think another reason is that by the time skyrim rolls around morrowind has only been a province for 600 years which is not that long to dark elves and as stated in es III the dark elves are a proud people and it had only been 400 years since they became a province. A lot of the leadership would still have been alive when Morrowind was independent.
I am playing ES III again and from that it would seem that Morrowind would still be a part of the empire if only because they need food from the heartlands of Cyrdill. Hlaalu got rich off of imperial contact and Even if Redoran are traditionalists they do have a respect for the empire.
