It seems like right after I became the Arch-Mage, that gal that always hung around the entrance to the Academy (and said I could buy stuff from her and then use the enchanted chest to reproduce ingredients) disappeared! I have looked all over for her. Is it possible that she died?

Don't know, but I think it is possible, with random attacks happening sometimes. In my game however she hang around in the last building in the AU, the building with the little garden in front of it...
Not that I think you really need her, after knowing what the chest is for and having finished the "Tears of the Savior" quest...
