I've searched but couldn't find an answer to this problem. I have not loaded a previous game save (you'll understand why), and the console command I tried doesn't work. I'm running the PC version of Oblivion (1.2.0416) with Knights of the Nine and Shivering isles.

I completed Shivering isles first then started working on the first couple dark brotherhood quests. I completed the main quest before with another game, but decided to run through it again for sigil stones. The last gate I closed to get aid for Bruma was in Anvil. After I closed the gate and got support, I went to the Thieves Den (Dunbarrow) and told them to go out and plunder. I completed the main quest with no further delays then went on to complete the Dark Brotherhood and just completed the Fighters Guild. I did collect my imperial dragon armor from the main quest so I know it’s been way more than two weeks of game time. So anyway, I haven't collected my take from the pirates so I head over to Anvil and enter the Thieves Den. There is nothing in the chest and the pirates aren't here either. I tried the placeatme command with the pirate’s IDs but get an error. Other than that I know of no other commands. I tried uninstalling and reinstalling everything but that didn’t help either. This is the only “bug” I’ve run across so far.

This is minor and I can live without the pirates, but, does anyone have any ideas on how to get them back?

When you start oblivion, did you go to the Data Files, and uncheck the Theives Den, and start the game. It should give you a message that stuff will be missing (since you took the Theives Den out). Then make a save, and exit. Start Oblivion, and at the Data Files, check the Thieves Den.

WARNING: Make sure that you take anything that you may have stored in there out, or you will lose it.

Normally you get a message saying your pirates have returned and placed loot in the captains cabin, I haven't had any problems myself. Unfortunately you won't be able to find them, I tried following them once to see what and where they plundered but they vanish straight after leaving the cove... reinstall may be your only option!
