Here's a wild guess and interpretation of the riddle: Vigilants of Stendarr?

From the bowels of the earth, To the far reaches of the land --> they patrol everywhere
I punish the careless, the weak and the mad --> Daedra worshippers

Far older than the dragon --> Stendarr
But younger then a Dunmer --> vigilants themselves
"Pray Mortal for salvation!" , To your father and mother --> Stendarr will show no mercy

I take away Aetherius, But that was not always the case --> ?
You all should fear me, Regardless of race --> don't matter what race you are, if you worship daedra, we'll find you and kill you.

Nirnroot has changed over time and can now be found in caves? Can't remember if it had bad properties or good though.

It is a common belief that the soul of a dead person, assuming they are not earthbound for some reason, goes to Aetherius, to continue on as a spirit....Aetherius is thought to be the land of spirits...For nords their chosen place in aetherius is sovngarde...
Its not dragons. Far older than dragons but younger than a dunmer, so cant be alduin.Lives in caves anyway dragosn dont xp
How is it not a Conjurer/Soul trap spell/ its...A Soul Gem it must be...they can be found anywhere they reach far because there in most caves and dungeons. they can be found in solsthiem but are not exclusive to it. they take away from aetherious, They can punish the weak and mad (treasure hunters) because there often used as traps in those caves

Reading through the guesses and hints and then reading the riddle makes me want to say Tamriel or Nirn as a whole. From the bowels within the earth to the farthest reaches of land doesn't really sound like just a place to reside or be found and could also be describing the entity.
