These lines, then, refer to the eruption of Red Mountain. The other two may refer to the end of the 3rd era and the beginning of the 4th, but the Red Year was 4E 5, so not exactly the beginning.

Refugees Rest is..... a tremendous answer but not what I am looking for. Blue Palace basement is a guess based on some very good lines of thought but incorrect (and geographically way off).

The powerful source might be the Eye of Magnus. The Psijic order, the CoW and the Thalmor are forced to take action by its discovery.

I'm not at all sure I'm right on this one, though. Since the Thalmor, who fuel the civil war in Skyrim, are involved in the Saarthal business it would fit with the hint that the location is somehow connected to the civil war. But then again the hint that the place is at some point no longer named doesn't fit at all.
