I'm wondering why everyone isn't targeting the dark brotherhood after they killed at least two emperors, but when the mythic dawn killed an emperor, the enitrety of cyrodiil pretty much declared war on the group. Is it out of fear or are there other underlying factors?

Noone really declared war on them, just the blades and the CoC. Most of the NPCs just talk about them like any other rumor. And after that they wanted to destroy the world so it's not like people would ignore that >.> and I think most of the assassinations for the DB are pretty well planned so noone really knows who it was.

The different cities sort of unofficially declared war on the Mythic Dawn and rumors spread pretty fast around skyrim so it would be common knowledge that the DB is known to assassinate emperors. it was common knowledge that they assassinated Pelagius I.

Not really, I mean they "knew" that the MD killed the emperor but didn't really do anything. It was when their city was threatened by the opening of the gates, which I'm sure they didn't know who was behind, did they take action. And very true about the DB, I'm assuming that people just think it's part of "Politics 101". Also fear.
