Isn't that because you are out of range to absorb the soul? I think if you kill the dragon and are too far away, the game will glitch and the dragon will remain untouched. Try reloading and standing closer to the dragon when it dies? Either way I think the Nexus has a fix for this. I never had this ...

It's not a display bug. I can have 2 stolen soulgems and the next time I log in they're suddenly legitimate, and sellable.
