I just finished the No Stone Unturned quest and I realize there's a bug where this does not show up in your Active Effects. But in the first dungeon after the quest I'm finding 3-4 gems in EVERY container-even the small burial urns. Is this a bug? I realize it's to my benefit but it seems way overpowered. Is this the way it works for everyone?

Yes, this is the way it is supposed to work. You will be absolutely inundated with gems, including flawless gems.

Yep, you'll end up with way more gems then you'll care to sell. Beth should tune it down in future patches IMHO.
Especially because by the time you can finish this quest, your character will be well-developed already and not desperate for money.
